摘要
目的 对上海市柯萨奇病毒A6型(CVA6)流行株的基因进化和选择压力进行分析,为今后手足口病的防治提供理论依据.方法 选取美国国立生物技术信息中心(NCBI)数据库中的CVA6参考序列,与2011-2015年上海地区CVA6流行株的VP1基因序列进行比对,采用MEGA软件构建进化树;扩增2014-2015年上海地区CVA6流行株的全长基因序列,采用Bioedit软件计算氨基酸置换熵值,用Datamonkey在线软件预测正向选择位点.结果 基于VP1基因序列的进化树显示2011-2015年上海地区的CVA6流行株为D3、D6和D7亚型,2014年后为D7亚型.氨基酸置换熵值计算共获得39个熵值>0.6的位点.选取FEL和IFEL模型分析分别发现3个和4个正向选择位点,VP1的595位和3D区的1 999位为分析获得的共同氨基酸变异位点.结论 2014-2015年,上海地区流行的CVA6属于D7亚型,VP1区未出现显著的基因变异,应继续保持对上海地区CVA6的基因进化趋势研究并密切关注基因变异情况.
Objective The genetic evolution and selection pressure on the epidemic strains of coxsackievirus A6(CVA6) in Shanghai were analyzed to provide theoretical basis for the prevention and treatment of HFMD.Methods Selected CVA6 reference sequences from National Center of Biotechnology Information (NCBI) database were compared with the VP1 gene sequences of epidemic strains of CVA6 between 2011 and 2015 in Shanghai area.MEGA software was used to construct the evolutionary tree.Also,the full-length gene sequences of the CVA6 strains in Shanghai area from 2014 to 2015 were amplified.Bioedit software was used to calculate the amino acid replacement entropy and the positive selection sites were predicted by Datamonkey online software.Results The CVA6 strains in Shanghai area from 2011 to 2015 belonged to D3,D6 and D7 subtypes based on the evolutionary tree of the VP1 gene sequence.All stains after 2014 belonged to D7 subtype.A total of 39 amino acid sites with entropy values 〉0.6,were obtained in the calculation of amino acid displacement entropy.The FEL and IFEL model analyses were used and three and four positive selection sites were found,respectively.The position 595 of VP1 and position 1999 of 3D region were the common amino acid mutation sites by both analyses.Conclusions The epidemic strains of CVA6 belong to D7 subtype from 2014 to 2015 in Shanghai area,VP1 region had no significant genetic variation.We should continue to pay close attention to the genetic variations of CVA6 in Shanghai area.
