基于高通量测序技术的竹䇲鱼微卫星标记开发与评价 被引量:2

Development and evaluation of microsatellite loci by RAD-seq in Trachurus japonicus

摘要 通过对竹䇲鱼(Trachurus japonicus)基因组进行RAD-seq高通量测序,共获得19920条微卫星序列,其中2、3核苷酸重复微卫星序列最多(82.11%)。选取89条2、3核苷酸重复的微卫星序列设计引物,经筛选后,共获得27个具有多态性的微卫星标记。利用一个竹䇲鱼群体对通过筛选的微卫星标记的种群遗传学特征进行评价。结果显示,27对引物扩增的序列中21个位点为2核苷酸重复,重复次数10~13次,6个位点为3核苷酸重复,重复次数为7~9次,等位基因数为3~19(平均9.8),表观杂合度(Ho)为0.344~0.938(平均0.654),期望杂合度(He)为0.336~0.880(平均0.729),多态信息含量(PIC)为0.318~0.882(平均0.707),表明开发的微卫星位点具有较高的遗传多样性。“哈迪-温伯格”平衡(HWE)检测结果显示,25个标记等位基因频率符合HWE。连锁不平衡检测表明各位点间无连锁不平衡现象。研究开发的27个微卫星标记可为竹䇲鱼种群遗传学研究提供基础。 Jack mackerel Trachuros japonicus is mainly distributed in the coastal areas of Asia in the northwest Pacific.It is the main fishing object of light seine and trawl in the coastal waters of the South China Sea.Research data indicate that the stock of jack mackerel has degenerated significantly due to overfishing and environmental pollution.Therefore,reasonable stock management and assessment are required for the sustainable development and utilization of jack mackerel resources.Microsatellite markers have been considered as useful tools to identify population genetic variation due to their codominance,abundance and unambiguous scoring of alleles.In this study,the restriction-site associated DNA sequencing(RAD-Seq)technology was employed to recognize the sequence of microsatellite in jack mackerel.Microsatellite polymorphism was explored by capillary electrophoresis and polyacrylamide gel electrophoresis and population genetic diversity was analyzed preliminarily.The results indicated that a total of 19920 repeat microsatellites were developed,of which di-nucleotide and tri-nucleotide repeat microsatellite loci were the most frequent(82.11%).89 microsatellite loci were randomly selected to designed primers.Finally,27 highly polymorphic di-nucleotide and tri-nucleotide repeat microsatellite loci were developed,in which 21 di-nucleotiderepeat microsatellite loci(10-13 repeated)and 6 tri-nucleotide repeat microsatellite loci(7-9 repeated).The number of alleles(Na)ranged from 3 to 19(mean 9.8).The observed heterozygosity(Ho)and expected heterozygosity(He)varied from 0.344 to 0.938(mean 0.654)and 0.336 to 0.880(mean 0.729),respectively.The polymorphism information content(PIC)ranged from 0.318 to 0.882(mean 0.707),indicating that the microsatellite loci were highly polymorphic.The Hardy-Weinberg equilibrium test(HWE)showed that 25 microsatellite loci conformed to HWE.There was no linkage imbalance among 27 microsatellite loci.The microsatellite loci would be useful for further population genetic analysis.
